You need to align it to the ground manually. This is explained in detail at the WrpTool manual.

In the manual it says

with this -3m depth and 10m slope height the correct value for the bridge objects is -3meters, so use Object Inspector and set each bridge object to -3 Y value. You need to untick the Fit To Ground box to accomplish this.

So you need to find the correct height value for the bridge and remember to untick the mentioned fit to ground box.

After that you cannot do align all objects to ground as it resets your bridge aligning work.
